In his research he focused on the families Solanaceae, Liliaceae (particularly the genus Dianella), Euphorbiaceae and Rubiaceae. His field collecting took him to many places in eastern Australia and the southwest of Western Australia. Over 3,500 specimens are held by the Herbarium. Henderson was technical expert for the Herbarium's journal Austrobaileya in matters of botanical nomenclature and the interpretation of the International code for botanical nomenclature, in both of which he was considered expert. He was also responsible for producing the census of Queensland plants, the later editions of which included cryptogams.
