He was botanical collector (together with Maitland Brown) on the expedition to the north-west of Western Australia led by Francis Gregory in 1861. The specimens from this expedition were sent to Ferdinand von Mueller in Melbourne and are in the National Herbarium of Victoria. The plant genera Pembertonia (Asteraceae) and Walcottia (=Lachnostachys) (Lamiaceae) were named in his honour. The Herbarium holds over 470 Pemberton specimens.
