His early career was as Assistant Geologist for the New Guinea Administration, for which undertook surveys in remote areas such as the Morobe and Sepik districts and Bougainville. With colleague N. Fisher he published the landmark Geological Reports on New Britain (1942). On joining the Commonwealth Mineral Resources Survey (later Bureau of Mineral Resources) Noakes was involved in mapping fieldwork of the Northern Territory. One of his significant achievements was the adoption of a suitable colour code for use in Australian geological maps.
