After several years in general practice he gained a Diploma in Medical Radiology in 1938. As radiological supervisor at the Brisbane General Hospital during WWII much of his time was devoted to providing radiotherapeutic services to Allied forces. Cooper drew up dosage schedules for treatment by interstitial radium, and was the first in Australia to use radioactive phosphorus in the treatment of lymphosarcoma and leukaemia. He became particularly interested in skin cancer at a time when there were few dermatologists and no plastic surgeons. For over 20 years Cooper led the Queensland Radium Institute, establishing treatment centres in major regional centres.
