Working first with the Commonwealth Serum Laboratories and then with CSIRO Division of Animal Health he worked to improve understanding of mechanisms of pathogenesis, transmission, diagnosis and control of viral poultry infections of economic importance in Australia. This work led to the eradication of lymphoid leucosis virus from Australia and the commercialisation of the A20 vaccine strain of infectious laryngotracheitis virus that is still used in Australia and overseas. With colleague Graham Murray he established and managed the National Specified Pathogen-Free Poultry Facility at Maribyrnong (Melbourne) from 1977 to 1997. Bagust's leadership of the Australia-China Poultry Projects resulted in the establishment of poultry diagnostic, training and research centres, including China's national SPF poultry production facility at Harbin Veterinary Research Institut. On appointment as Senior Lecturer in the Faculty of Veterinary Science, the University of Melbourne, he turned his attention to postgraduate education, particularly distance education.
