During a 2 year postdoctoral position at Oxford, he started researching the molecular regulation of embryonic stem (ES) cell differentiation. In 1990, he returned to the Department of Molecular Biochemistry at the University of Adelaide to become a lecturer. Rathjen was promoted to the chair of his department in 1995 and headed the Department of Molecular Biosciences in 2000. Notable research interests of his include mammalian development, the differentiation of ES cells, and the use of genetic and ES cell technologies for human therapy. BresaGen Ltd, an Adelaide-based biotechnology company has used his work as a basis for their cell programming division.
